Where to Mount the Transducer

I am just getting started in the warm water fishing thing and will probably have a million questions. But to start with, I have a 13 1/2 foot Boston Whaler with a Humminbird 400TX fishfinder. I think the transducer may be damaged since I don't get very accurate depth readings. I'm thinking of getting a new color finder, or at least replace the transducer. I've seen lots of mention of mounting the transducer to the trolling motor rather than on the boat. Is there an advantage to that? Would it require additional cable length on the transducer to accommodate for the turning of the motor? Also, any opinions on the Lowrance H2O c gps?
