I have a motor guide brute 750, its bow mount 55# thrust. It was not working at all so i reconnected all of the wires with proper connections and got it to work but only on the  24 volt setting. i am only running one battery will this effect power or battery life? is this an easy fix? any input would be greatly appreciated!!

As for running it on one battery in the 24V mode, that's no different than running it in the 12V mode because that's what you are doing when selecting it from 24V to 12V.   Just understand the speed and power is going to be very slow, the same as it would be if it worked in both the 12/24 mode and you were running the 12V mode.
