dave, just put the glue on the deck and cover it completely. The glue will seal the wood.

The Tompsons Water Seal may prevent the glue from sticking because it is silicone.

so waterseal all the other wood but just glue the whole top... sounds like a plan

Yes the glue will work

I built a floor for my Jon out of plywood.  I first sealed the ply with two coats of water seal, and then glued the carpet to the wood.  Glue stuck fine no problems at all.

Thompson's water seal is totally worthless on a boat. Seal your wood this way. Mix fiberglass resin, then cut it with acetone to a watery consistancy. Paint all surfaces and edges with at least 2 coats, then mix full strength resin and apply one coat. The diluted resin will soak into wood, acetone will evaporate, leaving resin impregnated in wood. Final resin coat will waterproof surface. Carpet glue will adhear to fiberglass resin after you rough it up first with sandpaper. Treat your wood this way and it will last indefinately.     Happy fishing.

bass or bass do you ever have a problem with the resin cracking over time?

I have had no problems, remember, the thinned resin doesn't build up much, and I only put one coat of full strength resin on. Also remember that Thompson's must be reapplied at least yearly. Hard to do with carpet over it. It is just not the right application for boating.     Happy fishing.
