I'm going to Sturgeon Bay and need a room for one or two nights. (Early June). Are there any places to avoid.

There's no "bad" places to stay. What are you looking for as far as accommodations? Just a motel/hotel? Resort?

Motel 57 or Snug Harbor Are probably a little better than Quality or Super 8 in the $100 +/- a night range. Motel 57 is on 42/57 just as you approach the business district. Snug Harbor is waterfront across the ship canal on the north side of the bridge. 

You need to hit Morning Glory Diner for breakfast and/or lunch. It's a little hole in the wall with real good food and not expensive like many of the restaurants in Door County.
