Depends on the size of the shiner and how I'm presenting it to me. 

I pretty much always rig them through the bottom lip and up through a nostril, so the hook is pointing up and out of vegetation.

If you want a more active shiner you can hook them in the back behind the dorsal fin. I have also seen guys clip their fins with scissors to make them swim erradically. You can also hook them through both nostrils.
