Rod And Reel Covers
You paid for the rods/reels, not somebody else. Protect them as you see fit. I wouldnt care if they were neon pink, id still use them.

Heavy Or Medium Heavy Flipping Rod In The Midwest?
The ltb 7hmf is more suited towards punching. I used to own the legend xtreme version for that very technique. It was ideal for punching and punching only. Its "mod fast" tip is a very fast moderate tip that "cushions" the braid in slop and goes straight to a very strong backbone. You could bring anything through anything with stick. It is a beast of a stick. If you are looking for a flipping/pitching rod from st croix, any of their HF would work well for your weights and will be more than ideal for your waters.

First Bowfin?
They are called "dogfish" in my area on the mississippi. Nobody ever believes me with the amount of time I have on the river when I tell them I have never caught a bowfin/dogfish.On the Mississippi river no less. I've been with people that have caught them.......I want to catch one......but the simple beast just eludes me.

Reel Brake Settings - Flipping & Pitching ?
All 6 on would be too much braking. When just flipping and pitching, the use of your thumb is , for me, a more comfortable alternative to using a lot of braking. I usually have 1 brake on (2 if im skipping) and spool tension set just enough to eliminate any play in the spool. You dont need much braking at all for pitching/flipping
