When tying a uni to uni knot from fluoro to braid for a leader, will the knot created cause problems casting with a baitcaster as the knot travels through the guides?

Not usually. If the rod has micro guides and you experience trouble then use a slimmer knot.

You can always use a short leader.

When I used to use leaders, I never reeled up that far. Depending on the length of your leader, just cast with knot up too, not in the tip guide.

My leader length will vary anywhere from 1' - 6' depending on the situation. I use the Albright Special for my connecting knot. It's treated me good for years now. My rods have semi micro guides but are pretty small. I have no issues with the knot passing through the guides. This is right before the final trim up of the tag ends. #30 power pro to #10 cxx using 10 wraps. 

If you're worried about the knot going through the guides, there are smaller line to line knots than the double uni. A smaller knot might go through the guides easier.

The FG knot is another that will work.

The FG is the smallest and strongest knot.  I've heard all the tales of how hard it is to tie, but I've gone from trouble tying it to no sweat in about a dozen knots.  It's not rocket science, and it's a great knot.  I suggest taking some line and leader into the house, and while watching TV, just keep tying until you get it right.  Notice what works and what does not.  The most important elements of success with the knot are to make sure the weave is done correctly and the weave is tightened a couple times before finally pulling it tight.   After that it will be a piece of cake.

I switched to the FG and really like it.  A couple of practice ties in the garage and it's a breeze after that.
